So you can't detect when two files don't match in the respective config folders? How is restarting the client a bar against doing things? That has to be done regardless when a mod is missing or there's a config conflict.

Basically one of the biggest hurdles in running any sort of custom config'd server is getting all the users using the same configs. It would be awesome if the correct config just downloaded from the server. If that's not possible, an option to have a message when they don't match so that server operators could provide a link/instructions would be great.
