I'm trying to play Minecraft 1.20.4 on Forge using mods, but when Minecraft loads, it says there are non-Forge mods, whereas they are Forge mods. This problem is happening in Forge version 1.20.4 - 49.0.46. I am only able to play with all mods in Forge version 1.20.4 - 49.0.43.

Try using 49.0.47 or later, it fixed an issue like this:

I have this problem while setting up a clean modding project for minecraft 1.20.4 on forge 49.0.48.

Edit: Works fine on 49.0.40, I'll try some more versions to see where it breaks.

Update: Works fine up to 49.0.43, breaks on 49.0.45+

This PR may fix the remaining issues here. It's still under review and hasn't been released yet, but may be merged and released in the next few days or so.
