[UNSOLVED 1.7.10] Mouse click/shift+click display different NBT Tag values

EDIT: More correctly, SHIFT+CLICK appropriates adds the new NBT information, whereas the regular MOUSE CLICK just creates a brand new item from the recipe manager and doesn't add any new NBT data.

 

I'm stumped on where to actually look for this inconsistency, but here is my situation.  When I shift+click OR 1-9 press on the gui container, the NBT tags correctly transfer with the crafting result itemstack.  However, if I simply mouse click the item and drop it into my inventory, the itemstack does not have any of the NBT code associated with it.  I don't understand why.  I've looked in the GUI Container code and tried to pin point it, but every check I place on mouse click shows that the itemstack has the NBT tag data, however, the item in my inventory begs to differ.  In the correct cases, I can restart the server, exit the game, whatever, and the NBT data stays appropriately.  The mouse click case does not show this result.

 

EDIT: I was thinking that the reason is that the mouse click handling in the GUI Container is pulling from the recipe manager and not the actual slot, but this doesn't seem to be the case, as I tried console printing the itemstack here in the GUI Container, but this itemstack shows the correct NBT tag info.
