Fill space under generated structurs

I generate some structures in my world, but i couldn't figure out, how to fill the space underneath them(see picture below). Normal Minecraft structures(Village Houses, Nether Fortress) always extend to the ground, but I couldn't figure out, how I can implement that behavior to my structures. Anyone an Idea.
