i don't know if this would work, but you can use a NBTExplorer to read the level.dat file and change the difficulty to 0 (in Data). Then join the world if this works all hostile Entities will be delete the other option that comes to mind would be to move your world to a server, launch the server and kill all Endermans from the console

where did you get the information from that the folder does not exist? how did you try to find the folder/how did you try to delete the file?
