I'm placing this under suggestions cause I'm asking of this to change and asking if anyone has a fix.

The new forge server installer removes the .jar file(s) to a separate file and that causes others that I've read about and myself to have a huge amount of trouble trying to run the server in a container looking for a .jar file. If they could change this or if someone could give a fix that would be nice.

This is a change required by java. You'd have a better time petitioning them to re-enable executable jars for the module system.
It's also stupidly easy for these containers to update to the 5 year old change.
So, basically, No.

I do Forge for free, however the servers to run it arn't free, so anything is appreciated.

what im getting from this is that java messed up causing servers to get messed up and i should run it in a VM? or create a container that runs a .sh file under java, although its going to yell at me its not a java file?

 Java didn't mess up, it's a dumb change but whatever...
As for whatever you're supposed to do, that depends on your setup. All you need to do is run the shell script. Or, manually run the command that in inside the shell script.
All a shell script is.. is a command that needs to be run..
